I think it's the opposite.
The suicidal executive certainly knew what was going on, and he was accepting all of the credit for the financial success of the restaurant division. But, he was only involved with the restaurants--the front operations. Like Skyler's role in the carwash, I wouldn't think that would take much direct involvement in the meth manufacture and trade.
Lydia, on the other hand, seems to be involved in the chemicals/equipment division. Being a supplier for the manufacture of meh would probably involve more direct contact. Hell, she knew the names of all Mike's guys and one dude (Chris) willing to whack them all. Her disguise and behavior at the diner was just because of the heat coming down.
