Wasn't part of the code not to get caught though? So although Logan was innocent, the killing would be justified by the code.

Not getting caught also involved pinning the killing on someone else. He probably could have easily gotten out of Matt's murder by putting it on Kurt for framing him. It was pretty indisputable, though, that Dexter was at least involved in Logan's killing by the body being right outside an open jail cell with the prisoner gone. And, once Bautista got there with his evidence, combined with what Angela had figured out, his involvement as the Bay Harbor Butcher was about to be exposed as well.

aTmLoKi was right that he had gotten way too "sloppy" in his kills this season and finally couldn't outrun it anymore.

Him being exposed as the BHB was way more a problem for him than being a suspect in Matt's murder.

Yep. When he became willing to kill the "good people" as he referred to them in the beginning of the episode, you knew he had "jumped the shark" in his murderous tendencies.

Watched this over the last few days and overall enjoyed it. Just like everyone else the ending with Angela cleaning up the gun and telling Harrison to run made no sense. We figured Dex wanted to get shot in the front so Harrison could get off with self defense.
